Map Organized 2.0 issues the following warnings upon start:

libxcb: WARNING! Program tries to unlock a connection without having acquired
   a lock first, which indicates a programming error.
   There will be no further warnings about this issue.
libxcb: WARNING! Program tries to lock an already locked connection,
   which indicates a programming error.
   There will be no further warnings about this issue.

java version "1.5.0_13"
Java(TM) 2 Runtime Environment, Standard Edition (build 1.5.0_13-b05)
Java HotSpot(TM) Client VM (build 1.5.0_13-b05, mixed mode)

Try the latest Java Runtime (v1.6.0_03) - available from http://www.java.com

I do not really mind these warnings, I only report them in case they are any useful.

I've upgraded java to:

java version "1.6.0_03"
Java(TM) SE Runtime Environment (build 1.6.0_03-b05)
Java HotSpot(TM) Client VM (build 1.6.0_03-b05, mixed mode)

But the warning messages are still there. I'm running linux.

Feel free to ignore this report :-)

Ah, okay, I misread your first post - I assumed that the program was crashing after the error, but if its only a warning message I shouldn't worry. I haven't been able to test the Map Organiser on Linux, but if it works okay apart from this then thats pretty good I reckon!!
